Illumina is the leading maker of DNA sequencing systems used by research institutions, clinical labs, pharmaceutical companies, and genomics providers. This quarterly report matters because it serves as a key read on the company's transition to its flagship NovaSeq X platform, the balance between resilient clinical demand and a still-soft research market, and management's push beyond hardware into software, artificial intelligence (AI), and data. Coming into the report, the stock had surged roughly 120% year to date, raising the bar for what investors needed to hear. The results confirmed strengthening margins and cash flow, but a sharp after-hours selloff signaled that the market was looking for clearer evidence of accelerating growth. I also checked this using Tickeron’s AI Screener to see how the stock compares to others in the industry.
For the third quarter of fiscal 2026, ended September 27, 2026, Illumina reported revenue of $1.13 billion, up 4.2% from $1.08 billion in the prior-year period. On a non-GAAP basis excluding tariff refunds, revenue was $1.17 billion, topping the roughly $1.15 billion consensus estimate.
GAAP diluted EPS was $1.43, up from $0.98 a year earlier, while adjusted (non-GAAP) diluted EPS reached $1.44, a 7% increase from $1.34 and above the $1.36 consensus. Net income climbed to $220 million from $150 million a year ago.
Profitability improved across the board. Non-GAAP gross margin expanded 20 basis points to 69.4%, and non-GAAP operating margin rose to 25.0%. Free cash flow reached $378 million, up from $253 million in the prior-year quarter.
By segment, sequencing consumables revenue grew 6% to $792 million, driven by 14% growth in clinical markets, while research-and-applied consumables declined 6%. Sequencing instruments revenue fell 2% organically to $106 million, and sequencing service and other revenue rose 8% to $158 million.
Management raised its full-year 2026 outlook to revenue of $4.64 billion–$4.66 billion and adjusted EPS of $5.40–$5.45, and guided fourth-quarter revenue to $1.22 billion–$1.24 billion. From what I see, the underlying operational strength here stands out even with the one-time items.
Illumina's headline beat failed to satisfy investors. Shares closed the regular session at $290.06, up 0.44%, before falling roughly 12% in after-hours trading to around $255.88. The decline came despite EPS and revenue (excluding tariff refunds) beating consensus and an upward revision to full-year guidance.
The selloff reflected several concerns rather than the headline numbers themselves. China revenue declined 0.1% during the quarter, research-and-applied consumables continued to contract, and sequencing instruments revenue slipped on an organic basis. With the stock near its 52-week high ahead of the report, elevated expectations left little room for anything short of a stronger growth signal. Investors also appeared to want more clarity on the 2027 outlook, which management said it would provide with fourth-quarter results.
Looking ahead, Illumina's trajectory will hinge on a few key themes. First is the NovaSeq X transition. Management said roughly 84% of high-throughput volume and 60% of revenue now sit on the X platform, with research-and-applied conversion largely complete. The remaining clinical conversion is expected to reach 80%–85% in coming quarters, which should reduce year-over-year pricing headwinds into 2027.
Second, investors should watch the divergence between clinical and research demand. Clinical consumables grew 14%, while research-and-applied consumables declined 6%. A sustained recovery in research spending would provide a meaningful catalyst, and management noted early signs that research activity is stabilizing. I’m watching this closely as the clinical side continues to show resilience.
Third, the company's newer software and data initiatives — including the Billion Cell Atlas and BioInsight platform — are increasingly central to its strategy. These efforts are still early and not yet a major financial contributor, but management expects them to become more visible in 2027 and beyond.
Finally, China and tariff-related dynamics remain watch items. Tariff refunds provided a one-time benefit to margins and EPS in the quarter that is not expected to repeat, making the underlying operating performance the more relevant measure for future quarters.
